She could have intestinal problems but chances are it will pass with time. Most women who give birth have gastro issues too at first. Call your vet (and get your cat spayed too!!!)
If she just had her kittens, like two weeks or less, then her system is still trying to get back to it's pre-pregnant state and her body is going through a lot of changes in a very short amount of time. Just be sure she is getting a good, balanced food so that she remains healthy while making enough milk to feed and keep her kittens healthy.
Maybe it's her diet. Don't feed her canned food as it makes the smell 100 times worse. Give her a good quality dry cat food and while she is pregnant give her the kitten variety. Occasionally give her fresh meat. You'll find with the dry food she won't use the litter tray as often either.
