Sprinkle some baking soda on the area, let set for a few minutes and then vacuum. If it still smells, then try using your carpet cleaner again. But, if that smells stays, get rid of the rug and train your dog.
buy or rent a steam carpet cleaner (I rent sometimes from a local grocery store), or pay for professionals, use fabrize, and keep a baby gate to block out your pupp or just keep the door close.
There may be hidden areas of odor. Get a black light and shine it around the room to find these spots, they'll glow. Then treat the areas with Nature's Miracle. If all else fails you may need to remove the carpet. Keep the dog out of there obviously and have him checked for medical problems. If that checks out ok housetrain him like he was a pup. Cut that section off the floor. soak it in bleach for a day, die it back to the correct color and glue it back down.....worked for me and actually looks natural!
Try using vinegar to get rid of the bacteria. Just pour it on the area and let it sit for a bit. Then soak it up with a paper towel. All you'll have left over is the slight smell of vinegar, which then I suggest febreeze. My dog had the same problem, the vinegar always worked. Hope I helped!
There is a product called Odor Out or Odor gone. Best place to go is to the vets or your local pet store so an odor can be neutralized rather than trying to cover it over with a new scent that will not work. These type of products are amazing and I have saved wall to wall broadloom with them. You do not have to buy products by these names but, make sure they intend to neutralize.
